A search for Shopify bookkeeping services in Canada produces very different offers. Some firms sell low-cost transaction processing; others bundle bookkeeping, GST/HST, inventory and advisory work. Their advertised prices cannot be compared until you account for setup, software, transaction limits and what happens to refunds, taxes and processor payouts.
For this guide, we reviewed ten public companies: Paperless Books, SAL Accounting’s ecommerce shortlist and Shopify service page; Gondaliya CPA; Jizhang’s pricing page; Ottit’s Shopify pricing guide; Solstice Partners; Fix My Books; Aenten; GTA Accounting; and Jizhang’s services overview. We also used Shopify and CRA guidance to distinguish marketing claims from accounting requirements. These are a sample of relevant search results, not a claim that Google shows an identical top ten for every person or location.
What Are Shopify Bookkeeping Services in Canada
Shopify bookkeeping services are services where a team manages, tracks, records, and reports the way transactions move through Shopify into an accounting software. A Shopify bookkeeper is responsible for separating product sales, discounts, shipping income, refunds, gift cards, sales taxes, payment-processing fees and settlements. They then match record these amounts to an accounting software automatically or manually. The end goal of a Shopify bookkeeping service in Canada is accurate books that explain both what customers purchased and what actually reached the bank.
A good Shopify bookkeeping services does not merely connect Shopify to Quickbooks or Xero and watch the transactions flow through. They must also account for other business and operating activities such as activities with GST/HST reporting, applicable provincial taxes, inventory costs and financial statements. They must know how to configure the accounting software’s workflow so that everything happening in Shopify, transfers seamlessly into the accounting software.
At $10,000 or less in monthly sales, a Shopify owner may still manage their bookkeeping personally. However, at $100,000 or $1 million per month, transactions happen quickly and errors can compound fast. The complexity of payment methods, product costs, international sales and transaction volume often require the need for a dedicated or outsourced Shopify bookkeeping service.
What Does a Shopify Bookkeeper Actually Do?
A Shopify bookkeeper translates store activity into financial records. They reconcile Shopify orders and payment settlements, identify sales and refunds, post merchant fees, review the bank and credit cards, and produce financial reports. Depending on the engagement, they may also process supplier bills, track receivables, support payroll and prepare sales-tax filings.
For example, consider a Shopify payout of $9,450. It might represent $10,000 of collected customer payments less $250 in processor fees and $300 of refunds. Recording the entire $9,450 as sales would hide expenses and distort revenue. A Shopify bookkeeper however, would reconstruct the underlying activity and uses clearing accounts to match the net deposit.
An effective bookkeeper also investigates discrepancies and asks the right questions about your transactions. Why is the Shopify Payments clearing account negative? Did gross margin fall when sales rose, if so, why? Why does the GST/HST liability disagree with the tax report? Those questions require accounting review and corrections, not just automatic data entry.
How Much Do Shopify Bookkeeping Services Cost in Canada?
Canadian pricing varies significantly. Published 2026 provider examples range from $300 per month for simpler work to $1,000–$3,000 or more for complex, high-volume ecommerce accounting. These are market illustrations, not a regulated rate card or guaranteed quotes. Transaction count, sales channels, inventory complexity, currencies, catch-up work and tax-filing scope all affect the fee.
Jizhang lists an ecommerce plan at $410 per month for up to 100 transactions, plus an $800 setup fee; A2X is billed separately. Solstice Partners advertises general bookkeeping starting at $295, $595 and $1,195 monthly, with varying transaction limits and services. SAL Accounting’s ecommerce shortlist estimates $350–$1,300 for many Canadian ecommerce packages, while its Shopify service page publishes higher amounts for more complex cross-border and multi-province arrangements. These figures come from the providers’ own pages and may change.
Our business Shopify bookkeeping service, Paperless Books, currently charges general small-business monthly plans of $250, $450 and $750. These published plans are based on the revenue made per year as well as added workload to do the bookkeeping.
| Public example | Advertised fee | What to verify |
| Jizhang ecommerce | C$410/mo + C$800 setup | Up to 100 transactions; A2X extra |
| Solstice Essentials | From C$295/mo | General plan; up to 75 transactions |
| Solstice Growth | From C$595/mo | Up to 250 transactions; broader services |
| Solstice Scale | From C$1,195/mo | Up to 600 transactions; advanced services |
| SAL ecommerce market estimate | C$350–C$1,300/mo | Provider estimate, not a universal quote |
| Paperless Books | From $250 per month | Based on revenue per year |
While most companies have similar prices, it is always wise to compare prices. Ask yourself: Does the quote include monthly reconciliation of Shopify payouts, inventory/COGS entries, GST/HST preparation or filing, payroll, supplier bills, software subscriptions and cleanup? Determine whether transaction-volume increases trigger additional charges. A $300 quote that excludes reconciliation and tax work may cost more in the end than a higher all-inclusive proposal.
Shopify Bookkeeping Service Cleanup Price
One-time cleanup should be priced separately when historical books need repair. Most Shopify bookkeeping services charge an hourly rate for cleanup services while others review what is needed an provide a quote. The price may be based on what the bookkeeper would need to do to bring your books up to date. For example a bookkeeper may need to unwind duplicated orders, reconstruct clearing accounts and reconcile prior periods before reliable monthly service can begin. All these may contribute to the cleanup price.
What’s Included in Monthly Shopify Bookkeeping Services?
Compare quotes line by line. Core services should cover the basics including bank and card reconciliation, Shopify sales and refund accounting, processor-fee posting, payout reconciliation, monthly profit-and-loss and balance sheet reporting, and a documented list of unresolved items. GST/HST return preparation, filing, inventory valuation, accounts payable, payroll and year-end CPA support may be included or excluded depending on the package.
Fix My Books lists QuickBooks and A2X setup, monthly financial statements and GST/HST/PST filing as possible Shopify services. Aenten emphasizes accounts payable, receivable, payroll and reporting. Solstice makes service tiers and exclusions more explicit. This variation is exactly why merchants should request a written scope.
Ask for a sample month-end deliverable. Ideally it shows which period is closed, which bank accounts are reconciled, what remains in each processor clearing account, and which numbers still need owner confirmation. This is a good way to hold providers accountable.
At Paperless Books, we provide all clients with month-end financials at the end of every month for clients to review and resolve any questions.
Shopify Bookkeeping vs. General Small Business Bookkeeping
General small-business bookkeeping often starts with invoices, bills and bank transactions. Shopify bookkeeping starts with an order-and-settlement ecosystem. One order can contain product revenue, discounts, shipping charges, tax, gift-card redemption and multiple payment methods. This information is funneled into an accounting software for reconciliation.
Inventory adds another layer to the bookkeeping. A Canadian apparel merchant needs to understand purchase costs, freight, duties where applicable, damaged stock and cost of goods sold. A bookkeeper needs to account for inventory properly in order to accurately track the company’s gross margins.
Specialized ecommerce bookkeeping is especially valuable for stores with thousands of orders, multiple sales channels, preorders, subscriptions, international customers or wholesale terms. A general small business bookkeeper can learn these workflows, but one with Shopify expertise can better understand the Shopify ecosystem and find ways to make your business run efficiently and smoothly.
Paperless Books has over 7 years of Shopify bookkeeping experience. We manage over 20 businesses using Shopify and have built a reputable system to manage books, track inventory, file sales taxes, and generate accurate financial reports.
Why Canadian Shopify Stores Need Specialized GST/HST Bookkeeping
Shopify calculates tax at checkout based on its configuration, but merchants remain responsible for determining registration, charging the correct tax and filing returns. Canada’s place-of-supply rules can make the destination province relevant for physical goods. For example, an Ontario delivery may attract 13% HST while a delivery to a non-participating province generally involves 5% GST, with separate provincial tax considerations where applicable.
Current CRA guidance also distinguishes taxable, zero-rated and exempt supplies. Input tax credits depend on eligible purchases and supporting records. The GST/HST collected on Shopify sales is only one part of a complete return; supplier invoices, adjustments and other channels also matter.
Before filing, a bookkeeper should compare Shopify sales/tax reports, the QuickBooks or Xero sales-tax detail, tax balances on the balance sheet and relevant payment reconciliations. Differences can arise from refunds, timing, incorrect tax codes, non-Shopify sales and manual adjustments.
Shopify’s Canadian tax documentation changed in 2026: its Basic Tax option is generally limited to stores configured to collect Canadian tax before May 13, 2026. This makes it especially important to review each store’s actual tax setup rather than assume every Shopify merchant uses identical settings.
QuickBooks vs. Xero for Shopify Bookkeeping
Both QuickBooks Online and Xero can support Canadian Shopify bookkeeping. Neither automatically guarantees correct revenue, tax or inventory accounting. The more important question is how the ecommerce transactions will be summarized or posted, how payouts will clear, and how the books will be reviewed.
QuickBooks may suit merchants who already use its Canadian sales-tax workflows, have an accountant familiar with the platform, or want established expense, bill and reporting features. Xero may appeal to merchants whose bookkeeping team prefers its bank reconciliation workflow, reporting and app ecosystem.
When choosing a bookkeeper for your Shopify business, ask the prospective bookkeeper to demonstrate a real workflow in the chosen platform: one normal order, one refund, a processor fee, a payout and a tax reconciliation. Then ask how inventory and multi-currency transactions will be handled. Choose based on the entire workflow and the people maintaining it, not a generic list of integrations.
At Paperless Books, we review your current bookkeeping workflow and come up with a plan to improve it over time. Overall, you receive a bookkeeping service that matches which ever software you use.
When Should You Outsource Your Shopify Bookkeeping?
Outsourcing becomes attractive when the owner spends more time fixing books than using the numbers, GST/HST filings feel uncertain, month-end reports arrive late or inventory profitability cannot be trusted. Another warning sign is a Shopify Payments clearing account that is never reconciled to Shopify’s actuals.
Rapid growth can also justify outsourcing before problems become visible. Moving from $20,000 to $80,000 monthly sales may add more suppliers, payment methods, employees and refunds. The earlier the accounting process is standardized, the easier it is to scale.
Outsourcing does not mean giving up control. The owner should retain access to Shopify and the accounting file, approve significant changes and receive understandable monthly financial statements. A well-defined service creates better visibility, not less.
How Paperless Books Helps Canadian Shopify Store Owners
We are a Hamilton-based online bookkeeping service serving Canadian businesses, including Shopify stores. Our services include monthly financial reports, bank reconciliations, QuickBooks or Xero bookkeeping, cleanup and catch-up work, sales-tax preparation or filing, and—depending on the plan—accounts payable, accounts receivable and payroll support.
For Shopify merchants, our first step is to identify where the current records break down: missing sales detail, unreconciled payouts, inconsistent expenses, late GST/HST reporting or unclear margins. A practical engagement should establish the reporting requirements, assess the existing accounting file and agree on the monthly close scope before promising a fixed workflow.
We offer general monthly service plans and offers an opportunity to discuss fit and pricing. Our prices are based on your yearly Shopify gross revenue, not transaction volume

Frequently Asked Questions About Shopify Bookkeeping Services in Canada
Do I need a bookkeeper if Shopify already has reports?
Yes, you need a bookkeeper even if Shopify store already has reports. These reports only show what’s going on in your Shopify store and only track sales. They won’t track expenses which are needed to explain net profit. Their reports also do not replace a reconciled general ledger, supplier records, complete tax review or financial statements covering the whole business.
Can Shopify bookkeeping be fully automated?
Much of the repetitive import and matching work can be automated. Exceptions, tax judgments, inventory valuation and final reconciliation still need review.
How often should Shopify bookkeeping be completed?
Monthly is a sensible minimum for many established stores. Higher-volume merchants may benefit from daily transaction feeds and weekly exception reviews.
Can a remote bookkeeper manage a Canadian Shopify store?
Yes. A remote service can work with cloud accounting software and secure document sharing, provided roles, access and reporting expectations are clear.
Does a Shopify bookkeeper file GST/HST returns? ‘
Most Shopify bookkeepers file GST/HST returns. Not all file PST returns. Confirm who reviews, approves and submits the return, and who is responsible for other provincial tax filings.
Should I choose QuickBooks or Xero for Shopify bookkeeping?
Both can work. Choose the software and bookkeeping workflow that properly handles Shopify settlements, taxes, inventory and reporting, with support from your accountant.
Will a Shopify bookkeeper also do my corporate income-tax return?
Not necessarily. Monthly bookkeeping and corporate income-tax preparation are separate services. Confirm whether the provider prepares returns or coordinates with a CPA.
How do I know if my current Shopify books are accurate?
Ask whether sales reconcile to Shopify reports, payment clearing reconciles to settlements, GST/HST accounts are supported, and inventory and cost of goods sold are reliable.
